I had to change the in-game music. I think that is the only solution... either that or I file a dispute.

Not always. YouTubers like bossedit8 edit the music to something else appropriate to avoid copyright, such as what he did in the top tiers for his ToB7 playthrough, and he may sometimes outright refuse to play a level that has copyrighted music, even if it's his. But there's no need to worry, because it just means that you can't monetise the video.
Well I had seen booseit8`s video in which the music was altered... so well... I think even bossedit8 was targeted...

He probably just altered it so the bots couldn't detect the copyrighted music

Nintendo is a big jerk when it comes to fan games, while SEGA is hiring people who made amazing sonic rom hacks to work on Sonic Mania.
Fortunately, Nintendo doesn't know the meepyglobix coming up next......

You said you got a copyright claim.
Is your video still up?
You can get copyright claims and the consequences can be anything from ads on your video (nothing), your audio track muted, or your video outright taken down.
If it's the former then you really do not need to worry about it.

The best point i could had is : DON'T REMOVE THE SONGS VIA YOUTUBE EDITOR! Why?
well, if you remove the song via YouTube Editor, it actually didn't removed completely, but it lefted some of them and some of them that are left behind are static making it like an earrape. If you want to remove the song, edit the video again, change the pitch,speed,volume for the song that are copyrighted, and reuploaded it. If you don't want to remove the video, set it to Private.

When I read something like this Im sad because i remember that Nintendo hates fan-games and fan-made videos.
If we use Nintendo music is because we like it.

Nintendo doesn't hate fan-games or fan-made videos?
They copyright mario and etc including the music they workers did. And if you use anything made by them you gotta deal with it that they might give you a c&d for copyright.
Most of you guys just assume they hate anything their fans made, but in the end most of you don't know how copyright works exactly.

It's mostly just fan-made stuff.. never really saw them taking down any sites like central and suff, except the old smbx one since they gave smbx a c&d.

Yeah, stuff taken down by Nintendo usually has a reason to get taken down (AM2R was a remake of Metroid 2, which would've lowered the sales of the VC version of the original, and Pokémon Uranium had some crowdfunding behind it). It really annoys me when people say that Nintendo takes down everything made by their fans, which they obviously don't if you look deeper into WHY they were taken down.

Well. you know you should show as less info/screens or videos of the game you make as you can.. the more you show the more likely popular youtubers will make videos about it which shows them really big in the publicity aka which nintendo can easily spot then and take down before you even release it.
There have been Pokemon Fangames that haven't been taken down since they showed not much at all aka hided it until the release, and the release was planned good unlike for example Uranium which was released 3 months before the new pokemon game (which was already hyped up) sun and moon was released
