It's like an alternate universe scenario, I think. In one reality (the one that is canon to the Adult and Child timelines), Link wins as we see in-game. In another reality, Ganon wins. It's kind of silly and unexpected but it makes enough sense.
This is me hypothesizing, because I enjoy doing that on occasion, but I think multitudes of alternate universes were created when Link used the Ocarina, but the Triforce could only uphold three of them, and that each is represented more by one piece than the others. Either the dimension owing its existence specifically to the Triforce of Power increased its influence, or there were timeline shenanigans in which the use of the Ocarina caused an unfixable situation. Or a mix of both.
Besides that, Hyrule Historia is a fun little book but I don't give it too much credit for what goes on in Zelda games. There was never originally meant to be a timeline, after all, and that's why it will probably continue to get weirder and more twisted over time.
