Yes, that happens if a background has reached it's "limit"
Some (actually I think all) backgrounds only go to certain dimensions, if your level is bigger than that, then this happens.

Not all. The backgrounds with SMB3 clouds above have limits.

Pretty much what @GLuigiX said, if you make your sections bigger while a certain background takes place, it does not scroll with the level's boundry and makes it really glitchy. The Level does play fine but the background makes a weird glitch effect. It only happens a few backgrounds for example if a background has 2 different backgrounds in it (Example: Down: Grass with Blocks; Up: Cloud and Sky) or if a background starts at the top (Example: Airship Inside, Toad House, Bowser's Castle) it can glitch out if you scroll too far vertically.

Or your background graphic's size is smaller than the original.

Yeah, that also might be the case because if you have a size that is not perfected to the original background (it can be either bigger or smaller than the original background size but unable to read the file anyway because of specific size amount of pixels like 301x805 or so, not completly sure) it can break the background entirely while using it. If that occurs, try to make the size more valueable for the real background.

I was using the hills 2 background from SMW, The toad's house from SMB3, and The mystery place from smb3. It all seemed to happen after I went to the main stage. Tell me if you need to see a screen shot. ;)

That background tends to glitch out if you scroll a bit too far vertically (you can only notice the glitch at the bottom of the background, the top remains the same).

Mistery Place hmm... do you mean that background?
Spoiler: show

If it is then if you scroll far far to the left or right (horizontally) side of this section it can break the background from the inside to outside depends how far you scroll. If it is, just make another section with the same background.
