Well, it's almost the same, you just go to Options -> Player X Controls and set the Input in "Joystick"

I am not able to use the joypad yet, it does not work while I play, and it does not work to choose the buttons I want to use for such thing, and I usually use it to play emulators.

It's not the same as in 1.3, actually.
Click this button in the launcher, and that will take you to this screen:
From there, check the "Joystick" box, and configure it by clicking one of the button labels and hitting the button on your gamepad.

I got it, but after I save it and play, it seems that the joypad seems to be unconfigured, and I activated the Joystick option, when I close it to see if it really set, it returns to the default automatically the Keyboard.

Yeah, if you're using a gamepad with analog controls *, you might need more info on the button mapping on this gamepad.
*Example: the M30 Bluetooth gamepad by 8bitdo

Make sure you click the "Save" button before exiting that screen, otherwise it'll just revert to default.

I have already clicked more than 20 times for sure that I clicked the Save button, it should be because the joystick has analogs according to the FireyPaperMario reply

I think the launcher joystick control config famously broke when I recompiled the launcher to work on 32 bit operating systems again. I faintly recall there being a similar case recently. Oops.
In which case you might have more luck with the 1.3 method: Load into an episode, back out into the main menu and go into the old settings menu. There you can set your input types via the old UI.
Keep in mind that not all joypads are noticed by SMBX and for certain brands you are required to resort to an alternative solution like joy2key.
