Graphic Transparency

Just a question about adding graphics: whenever I replace a texture and add it to my level it says "Any transparency will be lost if you save this picture". I was just wondering how to keep the transparency. Sorry if this question has already been answered, but thank you in advance for helping me.

What program do you use to edit textures? What file format are you saving it as?

I'm using Microsoft Paint to edit textures, and I'm saving them as .png files

That'd be it. I'm pretty sure Microsoft Paint doesn't support alpha transparency.
