I think I always have way to many ideas for episodes in my head, and I can't always make those episodes so if you need an idea come and ask me for one . No, I'm not going to make lame ideas like bowser kidnapped peach again.
Ok, for example: The smiley emoticons are being transformed into sad emoticons. You have to destroy the 5 machines of sadness or else everything will be depressed. And the boss would be the very blue guy :p.
I believe we already have a thread for that, I think.
However, I really like your idea. Honestly, I think I'm gonna do it. I have some free time right now and probably will be doing this.

Not that I seen of. I checked this same title and didn't find anything exactly the same.
Well, I got an idea
Bowser and Kamek stole the Crystal Stars, they divide them over a couple of bosses (Goomboss, Whomp King, Koopa Bros by example). Mario and Luigi have to recover the Crystal Stars.
Example of how you can do it:
Goomba Plains (Goomboss)
Pokey Desert (Mummypokey)
Cheep Cheep Beach (Gooper Blooper)
Wiggler's Woods (Boss Wiggler)
Freezing Fields (Crystal King)
Monty Mole Mountains (Monty Tank)
Cloudy Heights (Kamek)
Bowser's Kingdom (Bowser, obviously)
6 levels per world excluding boss fight/castle

Now they have to get to Dark Princess Peach after getting through the hassle of the Areas even with refighting the Bosses from the 8 RKS Members. After that, Dark Peach appears and you have to fight her with 2 Forms. After These 2 Forms has been defeated, she flies away and Mario gets to the last Area of the Game where you met Dark Peach once again and asked to her what "RKS" means. She refused to tell that to Mario (& Luigi) and gets to the fight. This time it's a survival fight. After the survival. Dark Peach has been defeated due to the wrong commando of what the flying Airship does. At the End, Dark Peach finally reveals of what "RKS" means. It means "Rosenkreuzstilette". By revealing that word, the "other" World transforms into the regular World and everything went happy even with Peach, Bowser and the 8 RKS Members.
Idea:
The Tropical Mountain
Story: Bowser traveled to the tropicals because he bored by getting defeat from the Mario brothers. But somehow Mario got to know Bowser's idea and followed Bowser with Blue Yoshi. Bowser traveled to a mountaintop which has a warp to a volcano. Sadly Blue Yoshi got tired and slowly fell to the bottom of the mountain, so Mario has to go up the mountain himself.
Worlds:
1: Seaside Savannah - A tropical grassland on the seaside with some smaller woodlands.
2: Junkless Jungle - Rainforest. It's over the savannahs, because the increasing amount of rain, a jungle could grow up from the earth.
3: Painful Pinewoods - Pine forest. By getting even higher, the temperature gets cold, which isn't good for the jungle, but pines like it.
4: Creepy Cavern - Underground world, can be reached when you leave the pine forest. By completing this world, you can skip haunty heights.
5: Haunty Heights - A ghostly grove with some holes and willows. By completing this world, you can skip creepy cavern.
6: Frosty Freeze Glacier - Over 5000 m, the snow never melts and the wind is very strong.
7: The Secret Volcano - In the middle of the Frosty Freeze Glacier, there is a warp which takes you to this volcano.
I have MANY innovative ideas for SMBX episodes! ...Sadly, said ideas involve re-skinning the playables as chibi anime girls and all NPCs as well to fit the respective anime's theme.

Another random story. Basically you notice your computer is infected, so you send the plumbers down to kill em. And then as you go deeper into the roots, you will finally find the boss virus.
Ok, I think this one's kinda lame but it'll make a lot of levels. :p
