It is okay to convert them to lvlx. In fact, they will need to be lvlx if you change any npc extra settings.

DisasterMaster is right, it's perfectly fine.
It was somewhat implied in the OP when I mentioned that you can add SMBX2 stuff (which would require .lvlx), but I shall make it an explicit point now.

As for the why the base levels are .lvl files, it's so that people who only use SMBX 1.3 can participate too.

Yes, you add can whatever you want as long it's playable in SMBX2 Beta 4 and the as original level is still recognisable.

No, it doesn't matter.
As mentioned in the OP you add whatever you want provided that:
- Your level works on SMBX2 Beta 4.
- The original level is still recognisable.
