World Map Glitch

While a friend was playing my episode, I noticed a level needed to be removed and I deleted the level entrance from the world map and replaced it with a path. When going back into the game, that path was not activated. It also caused a bunch of other random paths across the whole map to activate, making it impossible to traverse on the world map. After a level is complete it will fill out more paths and then stop at the next level entrance without loading that.
Has anyone encountered this and found a fix?

if he had a save file, and tried to load it into an episode in which the world structure was changed in the meantime, things like this are expected to happen (for more information on why, you can check the SAV format specification
here)
have you tried asking your friend to play through on a fresh save?

Hes halfway through and I dont wanna make him play through it all again. I understand if its not an issue that can be fixed, but do u have any suggestions other than that?

you could through the episode yourself on god mode, get to the part he's on and send him your save file.
