Alphys and the evacuated Monsters are in the True Lab. Out of every place in the underground, this makes sense.

1: It is well hidden and Frisk likely won't care about the bathroom.
2: Every other place par from the renovation room in New Home (That however would be very cramped I imagine), Sans's place (same situation) and Temmie Village would not fit that well.
3: Mettaton and the Amalgamates would likely halt Frisk though Frisk would likely kill them.
4: There is a lot of space.
5: Possible experiments can take place to combat the human.
6: Mettaton would entertain the Monsters and the amalgamates are managed by Alphys.
7: Defense systems could be put up.

One headcanon I have is that Starbound takes place several years after the Metroid games. The Avians are related to the extinct Chozo species, the one holographic bone dragon is based on Ridley's skeleton, and Starbound has Morph Balls.
