Something to notice if you have over 100 layers and/or events

Each level limits to only 100 events, but not the layers, although you can create new layers even with 100, you still have them, it's just you need to re-add them, don't delete the blocks, npcs, etc. that are in that layer (unless you want to remove it).

If the game crashes and you reload with no custom layers or events, your layers are still ok, it's just not your events that are saved. Be safe when making levels that have this many layers or events, because sometimes you may have to split levels into several parts (and connect with a pipe or door), though having checkpoints in the second part (or third part, fourth part, etc.) are completely pointless (unless you have restart last level on death enabled). In order to fix it, it's best to have a star (SMW) on top of the checkpoint, place a door in the first one that takes you to the checkpoint in the second part that requires you to have that star (though it's not going to always work if stars aren't required to progress, say a SM64 type of episode).

(This as far as I know happens in 1.3.0.1)

Lol, no thanks. I already got crash once and then I had to recreate all layers and events from scratch.

If your crash happened with 100 or more layers and events, all you need to do to get your layers back is to add a layer with the same name as one of your layers that you had, to test if it works, try enabling and disabling this new layer you made. In case you can't remember all 100 of them, just copy the .lvl file and apply changes to it and your original .lvl file to make sure you don't lose too much data from a crash. If the .lvl crashes and the layers and events disappear, you can just open the copied level and save it over top of the level where the layers and events got wiped clean.
