You can simulate a working death effect by having the death graphic replace a friendly NPC. Put the NPC on a new layer in the same spot as the Koopa, hide it, then attach the Koopa to that layer. Make the Koopa's death trigger an event that makes the friendly NPC visible, then have that trigger a second event that hides it again in 0.3 seconds or something. Make the real death effect invisible, and you should have a result that looks very similar to a normal death effect that actually shows up properly.
If that doesn't work for you, then you should make the real death effect invisible anyway. A nonexistent effect is better than a glitchy one, personally.
