I've been going through a retro gaming spree, playing anything I can get my hands on as well as any improvement hacks I can get my hands on, but I'm running out of things to play and I need recommendations.

You should probably try out the original versions of it as well as SMB1, SMB2 and SMB3. Also, if you can, try to get a copy of SMB Special.

Mario All Stars NES is the original games completely unmodified, just it's all packaged together and has a save feature.

For NES you should try Contra and Kirby's adventure. I found them to be really fun, you should try them sometime.
Also for DS play New Super Mario Bros. It's a classic!

Hmm...

Looks like that list of yours is missing Kirby's Dream Land 3 (SNES), Kirby and the Amazing Mirror (GBA), Kirby: Nightmare in Dream Land (GBA, remake of Kirby's Adventure), Kirby Super Star Ultra (DS, remake of Kirby Super Star), New Super Mario Bros. (DS), Kid Icarus (NES, though there's a 3D Classics version for the 3DS), Super Mario 64 DS (DS, remake of Super Mario 64), Super Mario Advance 3 (GBA, remake of Yoshi's Island), Yoshi's Island DS (DS), and a bunch of others I would recommend, but I'll probably suggest those later as this list is getting pretty long.
I almost put EarthBound and EarthBound Beginnings on here, but then I took a second look at the list and saw that you already put those down as Mother and Mother 2.

N64 doesn't work on Retropie which is the only emulation device I have currently.

I don't see Chrono Trigger.

Also you played BS Zelda but not Ancient Stones Tablets? You should play that if you can.

Also, Super Mario RPG and Super Bomberman 5

Oh yeah, I completely forgot about that one.

you should try river city ransom; it is a beat them up, but with an open world and rpg's elements

You should try out Dynamite Headdy, it's one of the best Genesis platformers

you should also try actraiser; it is basically an rpg platformer with city games elements

Go play the original MM4, it's actually pretty good imo (And no, Minus Infinity doesn't count). Also try Puyo Puyo Tsu.

I see you've played a few fangame hacks, like Sonic Megamix. Would you want suggestions for those? If so, I recommend the "Call of Cthulhu" hack for SMW, if you can get your hands on it. The original creator took it down, but I believe it's still floating around somewhere. You may want to have a savestate button ready, though, since the game is not very forgiving about iteration time (and it even says in the game itself that savestates are encouraged).

For the DS I recommend... games like Advance Wars Dual Strike and Days of Ruin, Megaman ZX Advent, M&L Bowser's Inside Story, Sonic Colors, Sonic Rush Ad... oh wait, that one includes touching the screen...

Sega Genesis:
- any Shinobi
- any Streets of Rage
- any Golden Axe

Now, I will list some games that have an entire saga spread in many consoles and you choose which to play:

- Gradius
- R-type
- Aero Fighters(Sonic Wings in japan)
- DooM(play the PC version, the console versions are bad)
- Contra
- Advance Wars
- Touhou(PC only, it is still getting new games today, but it's origins are before 2000)

BONUS:
- Terraria has many gameplay elements of many retro games


I played a lot of stuff, I don't remember everything, if i remember more I will come back here.
