I don't know, the Shadow Queen in Paper Mario 2 was pretty badass, and much harder than you'd expect from a Mario final boss. It was also just a really well made fight in general.

I also really like Magolor's final form from Kirby's Return to Dream Land. Again, impressively difficult the first time and a wonderful visual presentation. Kirby games always have great bosses, though.
