I seem to have a problem setting secret exits for one stage, every time I complete it by getting the secret exit, it unlocks both stages.
Is there any way I could remedy this?

If you use the function " * Any " on a level, no matter which exit you encounter, it opens.

You have to use a different Exit category in order to get this to work.

I've made sure of this, and it still happens. Any ideas?

Does the path between the secret exit and the next two stages have an intersection that links all three? If it's not the exit settings, then that's the only other thing I can think of.

The paths are close together, but don't intersect.
Maybe if I spread out the paths so that are further away, it would work.
Let me try that and i'll tell you my outcome.

That might work. Despite not looking like it, all paths actually have four-way connection. So if you have two of any kind right next to each other, they'll be unlocked together.

I got it to work now, I might as well get out another problem as well.
So on the start of the game when it shows the overworld, the first levels paths to the other levels are already unlocked, I've made sure that the 2 levels on top do not show on start and I don't seem to know how to fix it.
Any Ideas?

That one, I'm not sure of. Did you perhaps check Game Start on more than one of them by mistake?
