Special 8 from Super Mario 3D Land. Great music but annoying levels. They just threw everything at you.
Strict time limits. Auto-scrolling. Cosmic Mario.
And in the end ALL of levels in Special 8 are slightly modified versions of levels from the main game! (Except S 8-Crown.)
Fighting the Anti-guy trio in Chapter 8 of "Paper Mario 64". In which I had never fought this battle in my life, I heard from a friend that the trio battle is very hard!
Grandmaster Galaxy in Super Mario Galaxy 2 was pretty annoying. The process of getting there will take you a long time. You have to collect all first 120 stars, beat the final boss twice (1st to get to the special world then after getting all 120 stars) then you will have collect 120 green stars that are out in the worst possible locations of any video game level ever, then you can do the first mission (The ultimate test), which isn't too bad really, but The Perfect Run is another story. First you have to collect 9999 star bits (which is very time consuming, though the best source would be the second mission in Melty Monster Galaxy). Then of course the actual mission, which makes redo what you already done except the course is harder, you only have 1 slice of health and no checkpoints. Must have taken me like a few weeks to complete it, and boy how many times I died close to the end.
The Ghostly Galaxy purple coins mission in Super Mario Galaxy. It would have been fine if the time limit was extended, but nope. It doesn't help that you can get stuck bouncing between the meat.

First off, i don't think battles in paper mario are considered levels.
Second, the fight is optional after all. The only reason to do it, would be for the exp, or you just completly be stupid and answer the wrong answers. The questions aren't even that hard anyway.

I know that already. But I'm kinda of a nerd who consider RPG fights as levels.

just like thedinoking and mechamind said, battles also count, the important thing is that it's something you can't beat easily.
How about another worst moment from Paper Mario 64:
Fighting Huff 'n' Puff in chapter 6! This boss will drive you crazy if you don't have the right badges & attack items on you during the fight! He's pure
