It's... controversial? I think you've got that confused with the word "organized." It avoids creating a clusterfuck in the episode directory and makes it so if you need to know which levels have what graphics, you can easily do so.
Of course this depends on how insane you are in your directory organization as well, since there's people that do:

Then there's a smart organization in Mario Classic (hey gotta give credit where credit is due)

There's even the Valtteri & I way where you do this:

There's a lot more examples of doing it a moderately intelligent way to keep your sanity going.
Copy/pasting custom graphics into the graphics folder would be bad when we're talking an application that supports an "infinite" number of mario packages, and each one having their own graphics bank would then become impossible.

If you have graphics you know will be used in the entire episode, you can put those in the root directory and never worry about a thing, such as player graphics, if need be.

What do you mean, exactly? All the Mario-based graphics in SMBX are their 16-bit revisions from Super Mario All-Stars.

Remember that there are multiple graphics packs lying around that you can always utilize for the creation of episodes.

We good? I think I've explained the purpose by repeating everybody with "fancy" pictures :p

There's also the way that i do it in TMGJ and TSMBA that's formatted like this:

(World Number)-(Level Number) (Level Name) It's even more efficient than the other two organization methods.

OK, so since when were exploration levels frowned upon? I personally love playing them, and back in my day exploration levels were among the best ones you could find and nearly all the top-scoring contest levels, including some of the winners, involved some exploration in some way. Now I'm not sure why people now hate them, or it could just be me.

i think it's because usually people make them WAY TOO long and the fact that their usually not innovative enough.
