Why this is happening? There are specific backgrounds that they have a specific boundary/size limits. Every backgrounds that have two of them used at once, starting at the top instead of the bottom or have a background that moves differently according to movements, if you hit the limit of the boundary/size the game will still remember the boundary you used but as a result, it is getting Glitched/Bugged due to limited size of the backgrounds. If you caused that issue, use a different background or try to refrain that from happening.

Is your custom background on a perfect size then? If not then that background is unaviable to load no matter how big your boundary is. Another solution, make your boundary (Level Section) very small (Tip: Make it as small as it can be (800x600)) compared to stay big as it is.

This is happening because you're using an SMB3 background. Any background that has SMB3 clouds in it can only go up a certain amount of blocks. Try using a different background or don't make your level so high.
