What you describe above is not exactly a trend, it's just a comedic trolling introduced in "A Short Level" of TI2. It barely had any iterations from what I know.

Plots are fine in episodes, I'll tell you this, it's better than lazily written "0h my g0sh you goiz da prunecess has b33n captur3d!!1111!11!!!1one!1! collecc da stars to progr3ss becauz magical star barrier do0r th1ngy" (Despite the fact my episode had that. But I'm making a plot based episode next time around.).
And besides, plots are really fun to make, especially heavy plots.

You know, in Newer Super Mario Bros. Wii, there is an entire world focused on the hammer suit.
I take Newer Super Mario Bros. Wii as a font of inspiration.

I dislike episodes (and levels) that focus too much on being original instead of being fun. I'd prefer both, or fun, but not super original and unfun.

Broken episodes that are broken because you're playing them on a later version than intended so you have to enter the files and change their levels so you can actually beat them.

There are a lot of things that really bug me in episodes, but a lot of them are ones I can't really point out right away. I'll just explain the ones that I recognize and that bug me the most.
1) SMB3 Graphics for everything - I don't mind this for episodes that sprinkle in different game styles in levels or have worlds dedicated to that style of game, but I honestly think more people should try doing other styles. Trying subcon and SMW wouldn't hurt, and can bring some cool ideas along with it.
2) Inconsistent Music - This is super nitpicky, but when a creator of an episode has very contrasting music choices. It wouldn't hurt to try to find music that sound like they belong in the same game. This isn't hard if you're musically inclined, but usually this kind of thing doesn't bug me too much, but this leads me to another thing that really bugs me.
3) Music that just doesn't work in a the atmosphere of the game - This one is hard to explain, but if you have grim orchestral music and you haven't established that atmosphere for your episode, it just feels wrong, and somewhat laughable.
...I wish these things didn't bug me as much as they do, haha.
