The way this contest is gonna work it's going to be pretty hard to do the CC backup judge thing.

I'm generally in favour of not letting judges submit their own levels to the contest.
However one thing to consider is having dedicated judge levels which either serve as a breather between tiers in the final game (like in MAGL3) or are appended into the postgame (like MAGLX2).

Except it wasn't the last second, but quite a lot of seconds over the time limit set by you.

Is it really fair to replace someone who definitely signed up on time with someone who might've signed up late?

This whole Sanct thing sounds a bit shady to me, too. Your announcement makes it sound like you went "oh thank god we got someone to replace this guy".
If you were going for keeping the dealine, I would've accepted either Sanct or neither, since he already had the spot secured, and, as you said, it was "sniped" away from him.
If you were going to be fair towards late submissions, too, and SuperMario7's application was mindblowingly amazing, I would've accepted both.
Either way this "snipe" thing is something I wouldn't have publically announced.

SuperMario7 was just last second, yet he got that place? Explain to me how this works? Why does someone, who did a last minute signup, take a spot instead of someone who's been signed up for quite some time now?

Because it doesn't matter who signed up at what time, it only matters about who is trusted to have the best experience and integrity for judging?
Maybe consider publishing the winning applications, or at least their parts of "by which guidelines do I judge"?

He submitted late, but submitted a very good application. There was a pretty big divide between good and bad applications, I would have waited longer if I hadn't gotten enough good applications. I was planning on announcing earlier but reviewed the few late applications just in case.
The way this contest works makes it difficult to have more than 6 judges, but I reworked the system since after rereading the applications I actually do want both Sanct and SM7 on the judging team.
It's still early in the process and since not too much has been finalized, I have decided to add Sanct to the judging team since he was definitely in the upper tier of the applicants. In the long run it'll actually lead to a more balanced judging system overall. You'll understand why when the contest itself starts.
