The original idea of Juni was that she would be used for metroidvania type of levels, but she doesn't even work well on those.

She is being removed because
1) She's bad
2) She was made by Willhart.

I've heard on various occasions already that "Juni is shit" and her removal was considered already before Willhart was excommunicated. This should serve as a good enough reason.

If I recall correctly, nothing will be accepted into SMBX2 if it uses something by Willhart as a base. So does that mean that, say, reuploading the removed Willhart costumes in the graphics forum isn't allowed?

Also yeah Juni kinda sucked.

That's for the SMBX forum staff to decide. I highly don't recommend it though, since it can potentially give Willhart attention and that's exactly what's being avoided here.
