I use a Wiimote with a Classic Controller. And my keyboard set-up is
A for dash
S for alt dash
Z for jump
X for alt jump
I'm most comfortable with that set-up because I used to play a SNES emulator before SMBX and it had those default keys. Another reason is that the default controls of SMBX don't work on any PC I use. Pressing Z, X and the Left Arrow key will cancel the Z key and that makes performing a left running jump impossible.

I have the same problem. On my old laptop, I could play like that but I got a new one because the old one got fried.

Up - Arrow Up

Use WSAD for arrow keys.
J for run
U for alt run
K for jump
I for alt jump(spin)
Ctrl for start/pause.
7 for select(drop)
(In Windows8 I changed shift to 7)

I think I use
Arrow Keys for Movement
Run - K
Alt Run - M
Jump - N
Alt Jump - J
Drop Item - L
Pause is either P or 1, can't remember which.

My Keyboard Controls are:
A- Jump
S- Run
E- Alt Jump
R- Alt Run
Enter- Pause
I might change the jump and run controls to the HJKL format in the future.

No super white yoshi. I use an xbox controller as well.
My controls are:
Player 1 & 2: Joystick 1 & 2 (Afterglow Xbox 360 Controller)
Jump - Button 0 (A)
Run - Button 2 (X)
Spin Jump - Button 6 (Right Bumper)
Statue/Alt Run - Button 4 (Left Bumper)
Pause - Button 7 (Start... Duh)
Reserve - Button 3 (Y)
This is my Setting for all players. (Because I have more controllers)
I rarely use the keyboard anymore.
Let me tell you that if you play SMBX, you'd probably like a controller.
It feels great with the game. But, there are some people that like the keyboard more.

I personnally use a Logitech Dual Action Joystick to play on SMBX. I think it's better.

That particular joystick is actually really bad for 2D games - The D-Pad is designed so you HAVE to go diagonally (vertical and horizontal work, but it's incredibly sensitive to going diagonal.
Using the sticks works though.

So I was thinking yesterday when I went to Best Buy, what if someone plugged in a Gamecube controller adapter since it's USB? Would it work?

I'm pretty sure SMBX will recognize all USB joysticks.
