Probably Fawful. First of all, he's one of the rare villains whose plans actually succeeded. In Bowser's Inside Story he successfully took control of the Koopa Troop (and Bowser himself) by brainwashing them, and with the Vacuum Mushromom he also helped to remove Mario and Luigi so he could complete his plans unopposed - destroy the Mushroom Kingdom using the power of the Dark Star.

Probably Count Bleck. He has a tragic and great story, and I can't seem to find any flaws on him.

IKR, I actually likes Count Bleck more than the X-Nauts imo

Bowser Jr. because he has multiple different phases and attacks in NSMBDS and then there are some pretty cool boss fights with him in SMG and SMG2

I was going to say Koopalings too, until I realized that they're not too creative with their boss battles.

Paper Jam Koopaling Battles were pretty cool and creative. Especially.. Ludwig and... Larry I think. Using what the Main Characters could use in battle, and they were ruthless with some of the cards. (Instant 160 Damage?!)

The Shroobs were a pretty good Villain or 'Villains'. If I'm not mistaken, they took over the mushroom kingdom and succeeded. It was pretty dark for a Mario Franchise Villain too, literally leaving the kingdom into ruins, and draining toads of their life force to fuel their ships and pretty much leave no victims behind (Did I mention you see most of these things first hand?). It wasn't like they had a choice too, they had to survive and take over for their new home since their old one was literally uninhabitable. It was pretty much kill or be killed. The final battle was pretty much determining which species would live on. Also bless the OST creators for this game, they did a fantastic job.
