In the case of SMWCentral, they're simply distributing patch files rather than actual ROMs so there's nothing inherently illegal going on at the site. Sure, to use patch files you have to get a ROM, but users downloading those from other places is not the responsibility of SMWCentral.
I'd say that MightyMerlinStyle is somewhat correct in saying that this site is more likely to get taken down only because there's already legal history between SMBX and Nintendo. However, the SMBX download is hosted somewhere else so that means the only "copyright infringement" going on is the usage of graphics on this site while also having ads. I'm no legal expert but I believe that's the only tangible problem (since having no ads might fall under fair use; again, I don't know). As I've said, though, the likelihood of this site being compromised by Nintendo is (like all other fansites) low.

If I had to guess, the reason that supermariobrothers.org was claimed by Nintendo was probably not because of SMBX, but because it had such a generic name that it was something that Nintendo would specifically want to redirect to their Mario website. SMW Central and SMBX.org do not have domain named that are really important to Nintendo.

SMBX as well as Redigit's YouTube videos and SuperMarioBrothers.org were all contained in the cease and desist. Redigit just didn't decide to finally give up SMB.org until about a year later. However, I suppose it may be possible that SMB.org was desired by Nintendo for a different reason.

Nintendo, and other companies do sweep the internet for domains using their IP so people can't make money off of it through ads. SMB.org was generic too and that didn't help. It's similar to how major companies go out and buy domains extremely similar to their's like Google owning googel.com.

I fix it every time it happens but I'm not certain yet of a long-term solution. What's happening is that the disk space on my server is filling up, so I fix it temporarily by deleting the massive access logs that this website generates. What I need to do is figure out what's actually causing the space fillup.

Is it the large amount of bot users that keep registering? I think I may have addressed this issue earlier, but if they are logging in, would that cause any problems?

Besides extra lines in an access log and extra entries in the forum database, no, it really doesn't do anything. Those increases are insignificant.
There was a point where bots kept registering on the archive wiki, which I think took up a considerable amount of space. I fixed that problem, though.
